Exporting clips for web usage carries with it some limitations on the file naming. Since the items will be viewed on different browsers on different operating systems, old and new, in a multitude of languages, not every file name is valid. Many web servers require strict use of 8bit Unicode Latin1/Western encoding (which, to simplify, refers to standard English and European languages for the most part) without special characters thrown in and correct use of small and capitalized letters. Especially on Linux and Unix servers, the file MyFile.html is not the same as myfile.html.
The same applies to the length of the file name. On many servers it defaults to a maximum of 32 characters. This is in order to boost performance by not having to look for very long names as well as a means of security to prevent excessively long file paths serving as a doorway for malicious content. A part of such policies is implemented in several Adobe tools. For instance the Save for Web and Devices in Photoshop will truncate file names, if you target specific platforms. The same happens in Adobe Media Encoder for video content, when you output to FLV, F4V or H.264 for online distribution. Since After Effects uses this shared component as well, it inherits this mechanism and will produce the warning, if the intended file name length does not fall within the specs.

If the error can be pinpointed to layer references, change your handling procedures. Instead of duplicating layers with the references in place, set them to the defaults before duplicating, then manually set them to the desired layers. Apply the same methodology when getting issues with renaming layers.
When dealing with external files, make sure that they exist in the first place. For configuration data and presets, re-installing a plug-in is often the simplest way to do that. There is a number of situations where this could occur, but essentially it always is caused by mixing materials with different resolutions and framerates. Often it is caused by wrongly set footage interpretations, where the pixel aspect ratio of a source material does not match the actual pixel data. This will throw an error, if e.g. anamorphic video material needs to be expanded to its square pixel equivalent. When using still images, odd sizes that do not present multiples of 2 in either dimension can cause problems.
A similar problem is, if the framerate of the footage is not set correctly, and the footage used in a composition wit ha different framerate. Most commonly affected is for instance footage actualyl recorded at the correct 29.97fps for NTSC, but being interpreted as 30fps. Since certain rounding errors will accumulate after a while, somewhere down the line the program may not be able to compensate for this mismatch. Recently this issue has also popped up more often with AVCHD and H.264 derivatives recorded from different digital video and photo cameras that use pa pulldown to mimic the appearance of 24fps film at different native framerates.
Likewise, compositions with different unusual framerates that are being nested might cause the same troubles. The use of audio in the project usually makes the problem more severe. Additionally, certain combinations of operations that spatially transform pixels (scaling, displacement) in combination with features like continuously rasterize/ collapse transformations have been known to give the error.
Resolution or workaround
If you are using unusual source footage resolutions, modify your composition or footage, if possible. Cropping or resizing an image in Photoshop can make all the difference. In After Effects, make sure your footage interpretations meet the facts. Check your camera manual for the correct specifications. Set your composition settings so, that nested compositions have either the same framerates or even multiples/ fractions of the main framerate. E.g. in a 30fps scenario, an 11fps sub-comp might be problematic, since it has a remainder with any division operation, as both elements do not share a common divisor, but 12fps might work perfectly, since 30 and 12 can both be divided by 6. if unsure where things go wrong, isolate the problem by selectively toggling switches nad adjusting values.

Adobe’s XMP meta data exchange format is built as a 2 tier system: embedding information directly as additional user-defined chunks in file formats where possible and storing additional, non-standardized info in local database files. The first is a process similar to what you may know to be EXIF or IPTC information on images taken with your digital camera. Usually this includes dates, the cameras exposure, shutter and color settings at the time of taking the photo, image sizes, quality info, geographical coordinates and so on. That type of data can be stored directly in JPEG, RAW or TIFF files as well as a number of other formats including PDF, PSD, Quicktime or MPEG clips for animation and video. The second part refers to e.g. your ratings for images or comments you added during working with the images. For this error of course only the first is really relevant, so the error only pops up when choosing a format that lacks meta data features.

Exporting clips for web usage carries with it some limitations on the file naming. Since the items will be viewed on different browsers on different operating systems, old and new, in a multitude of languages, not every file name is valid. Many web servers require strict use of 8bit Unicode Latin1/Western encoding (which, to simplify, refers to standard English and European languages for the most part) without special characters thrown in and correct use of small and capitalized letters. Especially on Linux and Unix servers, the file MyFile.html is not the same as myfile.html.
The same applies to the length of the file name. On many servers it defaults to a maximum of 32 characters. This is in order to boost performance by not having to look for very long names as well as a means of security to prevent excessively long file paths serving as a doorway for malicious content. A part of such policies is implemented in several Adobe tools. For instance the Save for Web and Devices in Photoshop will truncate file names, if you target specific platforms. The same happens in Adobe Media Encoder for video content, when you output to FLV, F4V or H.264 for online distribution. Since After Effects uses this shared component as well, it inherits this mechanism and will produce the warning, if the intended file name length does not fall within the specs.

A second possible cause are effects, that use external files to either store pre-calculated data or require certain configuration data. There is a number of situations where this could occur, but essentially it always is caused by mixing materials with different resolutions and framerates. Often it is caused by wrongly set footage interpretations, where the pixel aspect ratio of a source material does not match the actual pixel data. This will throw an error, if e.g. anamorphic video material needs to be expanded to its square pixel equivalent. When using still images, odd sizes that do not present multiples of 2 in either dimension can cause problems.
A similar problem is, if the framerate of the footage is not set correctly, and the footage used in a composition wit ha different framerate. Most commonly affected is for instance footage actualyl recorded at the correct 29.97fps for NTSC, but being interpreted as 30fps. Since certain rounding errors will accumulate after a while, somewhere down the line the program may not be able to compensate for this mismatch. Recently this issue has also popped up more often with AVCHD and H.264 derivatives recorded from different digital video and photo cameras that use pa pulldown to mimic the appearance of 24fps film at different native framerates.
Likewise, compositions with different unusual framerates that are being nested might cause the same troubles. The use of audio in the project usually makes the problem more severe. Additionally, certain combinations of operations that spatially transform pixels (scaling, displacement) in combination with features like continuously rasterize/ collapse transformations have been known to give the error.
Resolution or workaround
If you are using unusual source footage resolutions, modify your composition or footage, if possible. Cropping or resizing an image in Photoshop can make all the difference. In After Effects, make sure your footage interpretations meet the facts. Check your camera manual for the correct specifications. Set your composition settings so, that nested compositions have either the same framerates or even multiples/ fractions of the main framerate. Usually this includes dates, the cameras exposure, shutter and color settings at the time of taking the photo, image sizes, quality info, geographical coordinates and so on. That type of data can be stored directly in JPEG, RAW or TIFF files as well as a number of other formats including PDF, PSD, Quicktime or MPEG clips for animation and video. The second part refers to e.g. your ratings for images or comments you added during working with the images. For this error of course only the first is really relevant, so the error only pops up when choosing a format that lacks meta data features.

Another frequent occurance is due to differences in implementation. Some 3D programs have been known to use strange value ranges and additional internal data which throws otehr programs off track.
